Should you find that you no longer require the MySQL database, which was laid down by the BOXI 3.1 SP3 installer, you can remove it following these simple steps:
Procedure to uninstall MySQL:

[*]Stop the SIA within the CCM.
[*]Change the data source to a real RDBMS like Oracle or MSSQL and optionally migrate data from MySQL BOE120 to that location.
[*]Stop SIA, remove BOE120 MySQL on dependency tab of SIA within CCM tool. Then startup the SIA again and make sure CMS is running.
[*]Execute installer from Report server install media: \Disk1\cabi\setup.exe (be sure to run as administrator)

[*]Select modify option
[*]expand server components
[*]central management server
[*]select MySQL and chose option "entire feature will be removed".

[*]Click next and proceed with the uninstall.
[*]Go into services.msc and stop the BOE12 MySql service.
[*]Optionally follow up by deleting the \Program Files (x86)\CA\SC\CommonReporting3\MySQL5 folder, sub-folder and files.
[*]Uninstaller seemed to clean up the registry fairly well, but a quick search of it where key is like "MySQL" there's no more hive under software and only a few sporadic hits, which you could delete if you wanted to, but they shouldn't cause any harm if left.
