So, I would recommend you to :
1) Upgrade the Symantec Endpoint Protection Manager from older version to Symantec Endpoint Protection Manager 11.0.6005 (RU6a) and then;
2) Upgrade the Symantec Endpoint Protection Manager 11.0.6005 (RU6a) to Symantec Endpoint Protection Manager 11.0.6300 (RU6 MP3)
3) Autoupgrade clients from older version to Symantec Endpoint Protection 11.0.6005 (RU6a)
4) Symantec Endpoint Protection Clients 11.0.6005 (RU6a) to Symantec Endpoint Protection Clients 11.0.6300 (RU6 MP3)
Note: Do not Auto-upgrade client machines, after Migrating Symantec Endpoint Protection Manager from older version to Symantec Endpoint Protection Manager 11.0.6005 (RU6a).
Again personally speaking, I haven't seen any issues coming up after you have upgraded the SEPM to the RU6 MP3 and then Autoupgrading clients from older version to Symantec Endpoint Protection Clients 11.0.6300 (RU6 MP3)
