I have a White Box ESXi server machine and the motherboard went on it. I got a new motherboard, now if I replace the motherboard, will all the drives be formatted when I boot up or will all the files be intact like they were before?

Everything will remain intact as long as the hardware is the same.
The SATA card and the hard-drives will be the same, but the motherboard and NIC will be different. It will be an ASUS motherboard instead of a GIGABYTE. Does that make a difference or as long as the hard-drives and the controller are the same?
You may need to reconfig your NIC settings, but as long as the datastores hold all of your vmdks are unaffected, then you should be good to go. Make sure the new mobo is up to speed on the HCL..
