Two zones, one within second

Does it make any sense to have two zone, one within another?

For example:

Zone1: A, B

Zone2: A,B, C, D, E, F

A-F - some aliases.

Not really.

In your example zone 1 has been made redundant by zone 2

It is important to know which types A-F are.

Is there one Initiator and the rest are targets? Or multiple initiators and multiple targets?

Common is to have single initator and single target zoning.
