I need to verify that Symantec Endpoint Protection 12.1.1000.157 will work with the 64 bit version of Server 2008.

Symantec Endpoint Protection 12.1.1000.157 is currently installed on 32bit Server 2008 and we will soon be upgrading. (clean install of all apps).

Yes, SEP 12.1 64 bit support

use the latest version  SEP 12.1 client , which  can be used to deploy on 64 bit Servers.

In the Installation package under Admin --> tab ( in SEPM) you can find the install package for 32 bit and 64 bit, use this link to create a package and install

    http://www.symantec.com/business/support/index?page=content&id=HOWTO59431

You can auto upgrade 32 bit to 64 bit

You can assign a 32-bit and 64-bit package to the same group when you do an auto-upgrade and both clients will automatically upgrade. You don't have to create separate groups for 32-bit and 64-bit clients

So is there any difference in installing 32 bit SEP on 64 bit server versus installing 64 bit SEP into 64 bit client ?

32bit on 64bit won't be optimmized for 64bit performance so you'll lose some benefit
