Hi Farrell,
IE11 seems to be having some nasty way of caching PAC files or proxy related information. If your DNS name is delivered to the clients via a PAC file, IE11 might be still keeping the old PAC in cache hence some users end up in the old Proxy (as per old PAC). Do refer the links below which mentions about this issue and Registry/GPO based solution for this
