Release Burnup

I am very new to Rally. But have figured out enough to come to this point.

I am trying to resolve an issue in my track with Release burnup. The chart shows a wide gap between scope and actual points.
Even after accounting for not accepted user stories (only very few), the gap is still not completely explainable.

I could use some pointers on how to go about resolving this issue.

I found some stories without milestones and some without iterations assigned. Do these fields matter?
Could there be improper deletion of user stories that could contribute to this gap?

I would really appreciate any insight provided.
