Yes, stop the primary so the data_engine is not trying to communicate with a database that's not available.
This will also prevent all the messages from building up at the primary overwhelming the queues.
Leave the secondary hubs running so the messages will build up there.
So stop the service at the database server & primary hub.
Update the database server, bring it back online.
Update the primary, bring it back online.
Then on to the second tier hubs.

In order to prepare for patching. Should these servers be shutdown in any particular order? I am thinking that before the Database server is patched and rebooted; to stop the services on my Primary Hub, 2 secondary hubs and my Portal server.

In your situation it doesn't matter the patch order if your just talking about OS level patching. Or are you also patching UIM?
Your concern is if you need to reboot everything would be what reboot order.
If its just the OS level patches then reboot then reboot in this order:
1. Database(s)
2. Primary Hub
3. 2ndary Hubs
Then the rest..
After the reboot everything just sync's back up.
