I have created a custom report which will run only for 2AM-11AM every weekdays and will be sent through email automatically to the specified users. NFA version is V9.3.6 (Build 122). I have added a time filter for the same time span. But after selecting the filter also, it is triggering the report for last 24 hours, not for the time filter I have selected. Is there any other way to get the same report from NFA?

It sounds like you may have configured the custom report, by clicking the Email icon on the top right of the page instead of setting the scheduling through the Custom Report wizard.
Try going through the Custom Report Wizard as documented below:
