Also check to make sure the sqlserver probe isn't restarting - If I recall correctly that probe closes open alarms on startup.

Have you tried using drnimbus to capture the messages? Sometimes that will provide more detail as to where the various messages are coming from.
The alarm is getting closed because the suppression key on the alarm is matching the one on the closure message. Perhaps when creating the new checkpoint you are reusing the suppression key belonging to another checkpoint?
